Bedrock or Java: which server you are actually running
The two editions are different programs with different plugin ecosystems, different sizing and different limits. Which to run, and what it costs you.

Java and Bedrock are not two versions of one game as far as the server is concerned. They are separate programs with separate save formats, separate plugin ecosystems and separate performance characteristics, and picking the wrong one is a migration rather than a setting.
Who is playing decides it
If your players are on consoles, phones or the Windows store version, Bedrock is the only answer. If they are on desktops and you want the plugin ecosystem, Java is. Bridging the two with Geyser works and is genuinely useful, but it is a proxy with its own quirks rather than a merge.
- Java: Paper, Spigot, Fabric, the entire modding world, and higher memory use.
- Bedrock: console and mobile players, lighter on memory, a much smaller add-on ecosystem.
- Geyser: lets Bedrock clients join a Java server, with some feature gaps you should test before promising anything.
